Is there a trick to getting the Steam controller to use custom configurations while playing Wesnoth? I have added it as a non steam game and customized the controller configuration, but my customization don't seem to get used while playing Wesnoth. This process has worked for other games. Any help would be appreciated. I have tried enabling and disabling joystick support in the preference file to no effect.

Our controller support is non-existent at this point, so it doesn't surprise me this is the case. We'll try to get the game working with the Steam Controller for 1.14, but I can offer no guarantees.

Although I don't expect any official support, running steam in Big Picture Mode allows you to use a custom controller set up, even with games with no actual support; It does this by functioning as a keyboard and mouse. Of course you'll have to customize it yourself.
