It looks to me like whatever happened to the shadow happened to the entire sprite - he looks a lot more pixelated than he should, and I suspect that's because the subtle gradients of colour have been lost.
I would go back to the original source graphic and start again.

You shouldn't struggle with transparency when editing units in GIMP - the program will preserve the extant transparency, which Paint doesn't.

Looks great. One thing, though; his boots are trimmed in fur, which is fine in temperate climates, but would probably be troublesome (and hard to come by) in the desert; maybe just a fold of leather there. Meh, it's not really important.

I'm sorry to say this, but I don't think just recoloring (the weapons, especially) is going to work. The thing is, why would the desert elves make weapons out of different materials which then look the same as the wood elven ones, whatever those are made of?
I'd make the sword thinner and more curved. A Google Image Search brings up lots of references. Also I'd do something about the shield, but I'm not sure what.

I'd go with animal-skin shield, maybe, like this:
The additional javelins might be an interesting replacement for the bow, too. If you look through the Faction and Era section, i thgink there's an african-type faction you could probably frankenstein from.

That particular one, maybe. I just found the first image i could. However shields of similar designs were used in war to great effect, and had excellent blocking capacity - stretched rawhide is remarkably strong.
