UPDATE:

I reinstalled the game (clean install without any add-on), replayed the "Heir to the Throne" campaign until "Siege of Elensefar" then exit. After relaunching Wesnoth, loading the scenario-start save of that map causes Konrad to disappear again (the "stderr.txt" file contains the same lines as my first post)... :hmm:
So I tried the Mist's solution and it works, Konrad sprites were back in place! :)
(however, restoring that #ifdef actually brings back the problem...)
Since for now I am only playing the included campaigns without addons, is it safe to not to restore the _main.cfg file or it does interfere with other basic components of the game?

Yes. Basic campaigns do not overlap art outside core set of units. Don't get me wrong, having [binary_path] outside #ifdef won't cause world to crash down, but it might cause issues if two add-ons/campaigns use an image file with the same name and path. Generaly try to have the hack only for campaign you're palying at the moment and everything should be fine.
