You don't have to uninstall to upgrade. Wesnoth, like all modern programs, can be upgraded by running the installer for the new version without uninstalling the old version.

As I've repeated many times now, the easiest way to make an updater:
Take the standalone installer, and remove all the music and images (and other datafiles) that didn't change.
Voila, that should bring the 290 MB installer down to 50 MB or so.

As far as I know, even if you couldn't do what Gambit suggested, you can just change the unit to another faction allied to you, and droid that faction. It would have mostly the same effect.
