I didn't see it mentioned in your post, but I really want to be able to command the Militia units in The Academy once the Emir reaches said academy. And I do think it would make sense. Not really, I conceived this as a stand-alone scenario focused on game mechanics. I haven't planned to make a story out of it, but if anyone is interested in replicating the mechanics/settings in their campaign I'm more than happy to provide help.

I don't know, I checked the blank spaces and they matched, so my only guess is that perhaps it didn't like that the name of the add-on is different than the directory's name (which is RftA_Music). Tunnels connecting 1-hex apart are pointless, the engine will just ignore them (I guess) because units can just move between those hexes normally at the same cost. There's no reason to go through the tunnel and no ways to put barriers between adjacent hex to force the units through a tunnel, AFAIK. ...

So, I played it through, and the campaign rocked. What about making it Multiplayer? You have up to 4 leaders, it could be split up. Sounds like an interesting idea, however I've zero experience with MP campaign (both playing/making them). I'm not sure how to adapt it, like what to do with scenarios...
